On Saturday, an Israeli airstrike on a school housing Palestinians in Gaza City killed at least 90 people, drawing international condemnation.
The Israeli military said it had struck a Hamas and Islamic Jihad command post, killing 19 militants, a charge both groups have denied and called a justification.
In Khan Younis in southern Gaza, the evacuation order was imposed in the city's central, eastern and western districts. It was the largest evacuation order in the past 10 months of fighting, and came just two days after tanks were deployed back into the city.
The statement was posted on X and sent via voice and text messages to people's phones in the area: "For your safety, you need to evacuate immediately to the newly designated humanitarian area. The area where you are is considered a dangerous combat zone."
Philippe Lazzarini, head of UNRWA, said Gaza residents were trapped with nowhere to go for shelter.
"Some people could only bring their children, some people carried all their belongings in one small bag. They had to move to overcrowded places and the shelters were full of other evacuated families. They lost everything while they needed everything."
The Israeli military said it had destroyed 30 Hamas military targets in the previous 24 hours, including multiple military installations, anti-tank missile launchers and weapons storage facilities.
The Islamic Jihad militant group said militants had fired mortar bombs at Israeli forces gathered in the eastern Khan Younis area.

Late on Sunday, an airstrike near the Khan Younis market in the city center killed four Palestinians and wounded several others.
Black smoke rose from areas where Israel bombed the city in the east and west. Local residents said two high-rise buildings were bombed.
Nearly 40,000 Palestinians have been killed in Israel's campaign in Gaza since the war began in October 2023, and the number is still rising.
Gaza health officials said most of the casualties were civilians, while the Israeli military said at least a third were militants. Israel also said 329 soldiers had been killed in Gaza.
Tens of thousands of people were forced to evacuate overnight.
Most of Gaza's population has been evacuated, according to the United Nations (UN), and much of the enclave has been razed.
Palestinian and UN officials say there are no safe areas left in the enclave. Areas designated as humanitarian zones such as Al Mawasi in West Khan Younis where many people have been relocated have been repeatedly bombed by Israeli forces.
Tens of thousands of people were forced to leave their homes or shelters overnight, heading towards Mawasi in the west and Deir Al-Balah in the north, areas already overcrowded with hundreds of thousands of evacuees seeking shelter.
"We are exhausted. This is the 10th time my family and I have had to leave our shelters," said Zaki Mohammad, 28, who lives in a building in the Hamad West Khan Younis housing project, two high-rise buildings where residents have been asked to evacuate.
"People carry their belongings, children, hopes and fears on their shoulders and don't know where to go, because there is no safe place. We are fleeing from one place of death to another."
